compliance rules PDF + OCR overlay?

In my company we we have a problem with the readability of a printed PDF. 
What is the case: We scan a paper document as a TIFF. Next step is OCR plus adding some metadata for classification. The total result is saved as a PDF. The OCR result is saved within the PDF as an overlay (so that the text is made searchable). 
When opening the PDF in a viewer the result is OK. 
But when this PDF is printed in an output management solution, the overlay text is very greyed and sligthly moved so that the result is almost unreadable.

Question1: how can we overcome this problem while keeping the functionality?
Question2: are there technical rules for creation a PDF for long term archival, based on (ISO) regulations? So that this problem can't exist anymore? i.e. PDF-1a/1b?

Are you using QPL to create the extra text layer ?  If so, then you could make the layer (OCG) non printable or you could set the text colour for the OCR data to white ..

If not using QPL to create the OCR then your OCR program should have options to control the creation of the PDF and the hidden text and also save as PDF/a

From a long term archival point of view: what document format do you advise that can comply with the latest ISO terms?

If you are looking long term then you need to do some research into PDF/a and the various formats.  I am not an expert in this area.  -    http://www.pdfa.org/
